Probably because of the bizarre way Eggman was introduced to western audiences. Mario 64 has the opening letter be addressed from Princess Toadstool, with a -Peach signature at the end implying it's her first name or something. Sonic Adventure has Eggman introduce himself as Robotnik, then Sonic goes "lol Eggman" and everyone keeps calling him that for the rest of the game (including himself). It wasn't until Sonic Adventure 2 that they kind of established Eggman was his mad scientist supervillain name.

I have always thought Eggman was an incredibly stupid name. First off eggs are tasty and good for you. I'd also rather be an egghead than a meathead. Also it's way too obvious - "eggman". "Robotnik" on the other hand could pass for an actual name if people didn't know what it was from. It has "robot" in it referring to all his contraptions, and it has this "nik" at the end sounds a bit eastern european - lowkey throwing Russia under the bus as the bad guy again but as a name it works. Bowser in the cartoons, was usually called "King Koopa" but on rare occasions called "Bowser Koopa". Morton is called "Morton Koopa Jr." as a reference to some talkshow host, just like how the rest of the Koopalings are named after musicians.

The strangest part is that if you look at some of the earliest Sonic material (like the story bibles that got revised multiple times or the Fleetway comics origin of Sonic), there's enough clues that it seemed Sega was going to just commit to Eggman as a name before Robotnik won out.
