Chrono Trigger for being a well rounded package of fun characters, a charming story, good music and good gameplay.

SaGa 2 for the best gameplay mechanics and most fun, and possibly best music, the story is goofy but fun. The mix of technology and magic is also badass.

Final Fantasy 2 best story in jrpgs period, this game is not light hearted like most jrpgs or final fantasy games, it has a very serious tone and gets pretty heavy at times. For an 8bit game it's pretty damn impressive the story it manages to tell, the sacrifices some of the characters make are really impactful. The gameplay is okay there is a lot of bullshit monster closets but I like the mechanics which were refined in SaGa, the music is excellent and sets the mood perfectly for this game. It's old so it has a crazy encounter rate, and it's hard but if you can get past that you are in for a really great game.

SaGa games tend to have multiple selectable main characters with intertwining plots. Frontier is my favorite because of its varied environments, lack of random battles, combat, mostly non-linear gameplay, sizeable cast of recruitable characters, based soundtrack and aesthetic. A lot of options there to tailor the experience to your playstyle. Build up a team of customizeable robots, monsters, swordsmen, gunslingers, mystics, undead, etc. Pursue whichever magic schools you want to. These games also saw rushed releases; in Frontier especially it's noticeable that a lot of content was either cut or unfinished. It's a great but flawed game with soul.

A spectacularly written, complex story told over 100 hours with a wealth of meaningful side quests, interesting party members, and pretty much everything you could ask for from a JRPG. Tobiden is kind of a genre-destroying game because it does everything so well that other games of the genre pale in comparison. Side quests in other games stick out in their boring simplicity, stories are laughably small in scale and complexity, etc. Once you play Tobiden every other JRPG feels lacking in some aspect, whereas Tobiden does everything really really well.

The mechanics of RPG maker 2000 is really pushed to its limit over the 100-120~ hour long runtime. Every boss has a unique gimmick, and there are hundreds of bosses. Your party grows to about 50-some units and each has something that makes them special (though some are better than others, of course, and generally you'll stick to your favourite few). The game has a wealth of optional side content and it's very immersive to just wander the world doing whatever quest catches your eye, in comparison to how railroaded JRPGs often are with only a couple minigames here and there to serve as distractions. Despite being made in an engine like RPG maker, Tobiden really succeeds in having interesting gameplay and developing an open world that other JRPGs wish they had.

So yeah, Tobiden is pretty great, easily the best JRPG of all time in my opinion. I think that a lot of people (especially here) will rate the games they played in their childhood higher: FFIX, Xenogears, DQ5, etc; but if looked at fairly with a critical open mind I don't really see any JRPG in surpassing what Tobiden accomplished in quality or scope.

The main problem really is that it's Japanese only so if you don't know Japanese you're kind of fucked. I kind of think it's important for JRPG enthusiasts to learn Japanese anyway, given the number of JRPGs that don't get translated and the number of existing translations that suck ass anyway (take a look at Tim Roger's "Let's Mosey" series at a glimpse into how even a mostly competent translation can still shit over original intentions and characterization). Consider Tobiden the icing on the cake for anyone who learns Japanese for JRPGs.

Also, it's actually a pretty hard game. There's no waypoints or anything and the puzzles, quests, etc can be difficult for a normal player to figure out on their own. There's a pretty expansive wiki to compensate for that though.

Not that guy, but I hear it's easier. I played it on Hard and only had trouble with Hitler at the end since he would always do some 30 hit move that would kill a party member and then subsequently heal which made fights last forever and never be in my favour.
