Not outright (and most of it probably wasn't "cut" as much as "never left the planning phase"), but it's fairly obvious that after you beat the emperor's castle and kill Geshtar, the rest of the game is just the barest minimum of what they had planned, and that the two other generals were meant to play big roles in this part of the story. The Moon and Light palaces were also most definitely meant to be much bigger and more involving.

Now, I won't say much about the English release. But the German localization had pop culture references (Lindenstraße) that certainly weren't in the original, in which case you start to wonder what the original said there and what other things may have been changed.
In general it's true though that you'd be none the wiser playing a localized game without knowing the original's language unless somebody on the internet told you something's wrong with it.

To be fair, adding jokes was supposedly done under orders from higher up, and his conditions for doing these localiztions were less than ideal, much like Woolsey's case except probably even worse

Weren't those basically unsubstantiated rumors, and the actual reason for lack of a US release was the fact the Enix's US branch went belly-up at the time? The game was even translated by NoA staff.
Though you'd expect religious iconography present in the game to be removed, which makes the whole thing plausible.
