The nes was well fortunate in this regard. It amazes me that the nes had more memorable, high quality cut scenes than the 16 bit gen consoles (IMHO). Ninja Gaiden series, Gimmick, Kirby, Vice Project Doom, all come to mind before any snes/mega-drive ones.
