mq wasn't "meant" to be emulated, it just happens that the gc version is the one most people got a chance to play.

i fucking hate playing oot using a stick for the c-button controls though, i couldn't stand it on the gc and i can't stand it using my dualshock to emulate. i can understand why you wouldn't want to go through that.

and the gc version of master quest is fine, i've still got the disc

The version that was released on the GC probably was. It's far from a drastic change to the game, some minor dungeon rearrangements, with no actual changes to the design. I'm willing to bet it was relatively quickly made over the course of a few months as they were leading up to the release of Wind Waker to cash in on the mystique of the 'lost master quest'. The real Ura Zelda was planned to be a much more in-depth change to OoT, and the fact that the MQ was so shallow leads me to believe that Ura never actually entered development.

The vast majority of N64 games run at low framerate. CRTs only have their beautifully sharp motion if the frame rate is the same as the refresh rate (eg. like most 3rd and 4th gen. games).

The low framerate also dramatically increases control latency, so the extra latency from an LCD won't be so noticeable.

And N64 games have very blurry textures, so LCD scaling won't be very noticeable either.
