Sega's financial troubles aside, the main problem the Dreamcast ran into is that its graphics quickly became outdated. Shenmue/Shenmue II pretty much maxed out what the hardware was capable of and the PS2 fall/winter of 2001 releases completely outclassed it graphically. Not sure what Sega could've really done had they continued to support it much further into the sixth gen. The DC is tied with the GameCube as my most loved console of all time though.

Mostly, it depends if you play FMs or not. For the original levels, it can be tolerable and ignored, but in FMs it can become exploitive.

When it comes to the original Thief, the community patch is very bad because it tries to make itself like Thief 2. This means it will "update" the water and change guard models, both of which result in incompatibilities with modifications to various FMs.

Furthermore, ropes are a major issue. Tafferpatcher made ropes shorter, which isn't much of an issue in the original game if I am right, but is a severe issue in FMs. You actually need to activate a certain key that allows you to mantle in the air, anywhere you go. It breaks immersion and is a cheap fix in my eyes.

The mantling mechanics are also very different. In the original Thief missions it can be bad enough, suddenly you can climb on signposts (you couldn't in the vanilla game) or any other thin object, which allows you to hide in areas you couldn't before. But, to make matters worse, there are FMs where you can skip half the map because you mantled somewhere you couldn't in the vanilla engine.

Enemy detection has been a bit of a messed up thing with Tafferpatcher, I am not sure if they have gotten it fixed. There were points where they were too twitchy, other times where they were too easy to sneak by... it is all a mess.

Really, the biggest issue is what the biggest issue is with any modern patches. It wasn't what the FMs were designed for and thus end up somewhat broken. It isn't the "end-all, be-all" of Thief, and that is where the problem occurs.
