I've been playing ff7 since I was 5 and still play it daily today and I still have no clue wtf is going on with the story.

The first disk made perfect sense than the second disk just messed everything up.

An extraterrestrial being called Jenova was hurled through space, presumably after her home world was destroyed by some sort of disaster. Jenova ended up crashing onto the planet where the game is set, and was discovered by Dr. Hojo, who worked closely with Shinra and its military forces. Hojo saw some kind of potential within Jenova and injected her cells into human subjects, or what would later be known as SOLDIERs.

The SOLDIERs gained superhuman abilities as a result of Jenova's cells. But then some of them went insane or mutated into strange creatures due to unforeseen side effects. Sephiroth, who was regarded as the strongest SOLDIER of all, also spiraled into gradual insanity. It turns out the Jenova cells were communicating with him, eventually hijacking Sephiroth's mind and body and using him as a vessel to carry out their own will, which was to destroy humanity and make the planet more hospitable for the rebirth of Jenova's native species.

Cloud also got mixed up in all of this since his body was infused with Jenova cells. Hence Cloud's will is sometimes taken over by Jenova's, forcing him to cooperate with Sephiroth on a few occasions.

Jenova's agenda involved turning the planet's own resources against itself - the massive WEAPON creatures that later emerge from the planet and begin rampaging against humanity. However, the planet (or respectively the lifestream, the planet's collective consciousness) becomes aware of this plot as a result of Aeris/Aerith sacrificing herself and entering the lifestream directly. The planet then launches in action by evoking the 'Holy' materia/magic to repel Jenova's assault.

I may be a little fuzzy on that last part. Either the planet is unwittingly turned against itself by unleashing the WEAPONs, or it's just upset with humanity due to corrupt organizations like Shinra taking a massive shit on the environment.

I think the problem you're having is that they don't really explain all that well what the fuck Shinra is still doing around. Like you encounter the Turks occasionally but they seem to have their own agenda a lot of the time. Then Rufus and Palmer show up to take the Tiny Bronco because Reasons, but they don't really show up again until you catch up to them at the heart of the crater at the beginning of disc 2.

So, basically, here's what's going on. You go to the Temple of the Ancients and lose the Black Materia, right? And Aeriス says, "Well, you sure fucked that up, also thanks for beating the shit out of me, I guess I'll try and go fix this." Then she dies and you assume she wasn't able to conjure Holy, so you instead go to the crater where Sephiroth is going because you're out of ideas but it's going to suck if he's actually able to summon Meteor. You get the Black Materia back, but for some bad reason decide not to immediately leave with it.

Then you get to the center of the crater and Shinra is also there because "There's Mako 'round these parts," I guess. I don't really know why they're all there, I think Hojo basically just convinces them it's a good idea because he wants to revive Sephiroth. So that's exactly what happens.

The rest of the game is a power struggle between the party and Shinra where Shinra is trying to weaponize the Huge Materia in various ways and you have to stop them while also putting down all the crazy Weapons that are supposed to be the planet's natural defense system but are just retarded and attack anything Then you just go kill Sephiroth.

Professor Gast and Ifalna are Aeris' biological parents, Gast is head of The Jenova Project, and Ifalna is the last surviving member of the Cetra, the people who defeated and contained Jenova 2000 years ago. Jenova's body is rediscovered 20 or so years before the present day by Shinra during routine mako excavations and the project begins. Gast is drawn to it because his wife has spiritual ties to the whole thing, being an Ancient. At the same time Hojo is head of Shinra Weapons Division. During that time, Vincent works for Shinra alongside Lucretia, his love, and Hojo. Over time Hojo gains a lust for power, successfully takes over the Jenova Project, has Gast and Ifalna killed in order to kidnap Aeris when he learns Ifalna is a Cetra and Aeris is likely harboring genetic gold. Hojo also manages to steal Lucretia from Vincent. Lucretia gets pregnant with Sephiroth. Hojo is Sephiroth's biological father, and seeing the opportunity he injects Lucretia while Sephiroth's still in the womb with Jenova cells in order to attempt to create a child with super powers. He also injects Vincent with the cells, which is why he turns into a beast for his limit breaks. Lucretia gives birth to Sephiroth, having never even gotten to hold him, and both Vincent and Lucretia go into separate seclusion as abominations of Jenova. Vincent locks himself in the Shinra basement and Lucretia hides in the waterfall cave. At the end of disk 2 Hojo tries to fire the entire mako energy of Midgar directly at his son after realizing what Sephiroth's plan is, having summoned Meteor after he manipulates cloud to bring him the black materia. Since he created Sephiroth, he feels like Sephiroth's powers are an extension of himself. Hojo has even injected himself with Jenova by tha tpoint so perhaps it is Jenova herself who is manipulating Hojo, Sephiroth, and Cloud by that time

Hojo was under Jenova's control the entire time.

So as far as we know Hojo was indeed not human from the get go.

At the time Hojo was head of weapons development while Hollander was head of research and development.
Hojo was promoted to head of research and development because of the superior Sephiroth which was created as a weapon at conception. Opposed to Hollander who created Genesis after birth.

You guys have to understand Jenova is not a entity that thinks or feels. It's a literal virus much like The Thing (John Carpenter) That takes forms to better perform in a particular environment.
It has a feminine body when it was frozen, but it has no sex, it has no personality.

It is heavily implied Hojo was experimenting on everyone, including himself.
It is heavily implied that he was purposely influenced by Jenova to create Sephiroth by fucking Luc and injecting the child.
It's implied he left all his research notes in the mansion for Sephiroth to find on purpose and that the entire trip was a set up by Hojo so that Sephiroth would find out who he was.

I have no proof that Hojo directly injected himself until Midgar Cannon, but he was obviously obsessed with the idea of Jenova taking over the planet regardless.

Now for you specifically.
This was Hojo's original theory.
The reunion theory states that anything injected with Jenova will try to amass to the strongest portion of Jenova.
Sephiroth is by far the strongest thing on the planet at the time of the games storyline. So all things injected with Jenova are obsessed with getting to him.
Cloud included, you can think you were making rational choices the entire game, but Cloud's narrative is off.
How much of the game's plot was simply influenced by a little voice in Cloud's ear saying "Hey you have to find Sephiroth, you have to get to him." not for the reason to stop him, but to be one with him.

The final point and this is the big twist.
Sephiroth is in fact Jenova. As I previously stated Jenova is like a virus and has no personality. Sephiroth's insanity is his rational human brain trying to make sense of everything and justify it.
At the end of the day there is no Sephiroth, not really as there is no Cloud.
They are Jenova.
Kadaj even goes as far as to call Cloud brother, because he understands better than anyone that Cloud is the same as him.
They are all Jenova.
One of the reasons Cloud can not get over the events of the game and move on is he has been permanently changed by Jenova's cells.
Sephiroth even tells him he will never be just a memory, which heavily implies that even if they destroy every portion of Jenova. Sephiroth/Jenova will always literally be a part of Cloud genetically.
He will always be a vessel for destruction and any child he has will have Jenova's cells. Meaning he can never be truly intimate with a woman out of fear of creating another Sephiroth.

Now i'm sure they tried to make it seem alright after Advent Children's ending, but Cloud seems to still understand the danger.
He isn't emo, he is trying to protect everyone on the planet and it's a sad lonely job.

1) Jenova is braindead. It's Kars in Space, braindead due to millennia of being sealed while conscious, but still acts on an instinct to gather its pieces.

4) Sephiroth is in full control of Jenova's cells. His will is stronger.

5) Weapons are planetary antibodies. They attack anything deemed harmful.

Sephiroth may still be Sephiroth and have a personality and desires, but none of us will ever know how much of this personality is Jenova's influence over him.
It's impossible to know because they never discuss it in game. It's briefly mentioned at places like The Ship boss battle after leaving Junon. It's briefly mentioned when Hojo discusses his theories in game, but it's never cemented.
Advent Children kind of goes into it, but as well all know what is considered cannon in game and what is considered cannon in a series is entirely different.
In AC all of the people of the world are being sickened with Geostigma, the reason for this is Jenova had been kept in a frozen controlled state and contained until the events at Shinra Tower where Sephiroth takes her.
As the events take place Jenova is tainting everything on the planet and eventually tainting the very planet itself.
By AC it's a plague and eventually the entire world will become a huge Jenova host body regardless of what Kadaj and the others do.
Now in regards to The Triplets, Cloud, and Sephiroth.
All of them are Jenova on a cellular level. They have bonded with her cells and therefore bend to her will (with the exception of Cloud). Now Cloud is constantly fighting Jenova/Seph's influence and I'm assuming this is why he also gets afflicted with geostigma. Since anyone who was working for Jenova's plans would probably not get sick.
This part is exactly as you said, like Eve and Aya from PE. Eve knows for a fact Aya is just like her, but is working against her and even tries to kill her.
Anyways.
Seph may be the dominate personality now, but it doesn't matter because you can think of Jenova more as a race than a personality.
As long as someone with Jenova's cells lives. She wins and the personality really doesn't matter.
You could theorize Sephiroth would eventually just become like her (I always liked to think he would look like Bizarro Seph) after an eon of destroying planets.

To be fair, you have to have a very high IQ to understand FFVII. The story expansion is extremely subtle, and without a solid grasp of reality and the story most of the nuances will go over a typical gamer's head. There's also Sephiroth's nihilistic outlook, which is deftly woven into his characterisation- his personal philosophy draws heavily from Frankfurter School literature, for instance.
The fans understand this stuff; they have the intellectual capacity to truly appreciate the depths of the story, to realise that they're not just characters in a FF franchise game - they say something deep about LIFE.
As a consequence people who dislike FFVII and prefer other FF games, truly ARE idiots- of course they wouldn't appreciate, for instance, the humour in Barrett existential catchphrase "Fuk Dis Sheet Mang!" which itself is a cryptic reference to Iceberg Slims American epic Life Of A Pimp.
I'm smirking right now just imagining one of those addlepated simpletons scratching their heads in confusion at this level of genius storytelling within a game unfolds itself on their television screens.

All the shit they pull regarding Jenova cells and their power over people is such lazy storytelling, and it raises more questions than it answers.

The Temple of the Ancients is a self-sufficient mechanism for protecting the Black Materia from being stolen and misused. Sephiroth wants it, but he can't get to it because it's so far removed from him. Well, wouldn't it be interesting if the party delivered it to him, personally? Yeah, that'd be a fun twist. How will he accomplish it? Jenova cells. Apparently the psychic function of this organic system is so powerful that it can basically confer near-complete mind control at least in short bursts, and influences their will otherwise. Now this is in the form of a virus, meaning it should be contagious; this is how Jenova destroyed the Cetra. But in the present day (i.e. during the course of the game), it's pretty much limited to whoever was selectively injected by Hojo.

So Reeve sacrifices one of his Cait Sith bots to procure it—why, we really don't know, because once you know the truth about the temple it should be pretty obvious that it's safe from Sephiroth. Considering anything Cetra-related should be a hotbed for the Jenova virus and that he should be able to exert Jenova's will over any type of creature given that Jenova is an alien lifeform and appears to be "compatible" with anything (human, Cetra), I don't know why this is such a fucking problem for him, but we'll let that one go. You get the Black Materia and Cloud immediately hands it over. At no point during this does anyone try to intervene or speak out.

And apparently just handing the Black Materia over to the Sephiroth apparition is enough to spell game over, although apparently not because he can't just beam the thing back to the North Crater, he seems to have all this trouble carting it there, but the chain of custody is riddled with all these roadblocks and gaps in the timeline and takes all these unnecessary steps back as you make your way there.

Fort Condor is one of the most retarded sidequests in the history of gaming.

It lets you do 15 battles in total from the first time you get there to the final one during the Huge Materia quest. It unlocks the battles incrementally, but the pacing is completely fucked.

After you fight the first battle, you can then continue the story in Junon. The second battle triggers just before you get in the water, so you have to run back there and do the battle. Then, after you get in the water, but before you actually jump with the dolphin, ANOTHER battle becomes available.

Later, another one triggers in a very strange window between the little events in Rocket Town. It's basically smack dab in the middle of all the dialogs, so there's no logical time to think there might be a new battle.

Toward the end of the disc, you have to fight battles before you use the Lunar Harp, after you use the Lunar Harp but before sleeping in the ancient city, and then after sleeping but before you go watch Aeris die.

Granted you only need to fight 7 of these to get the last semi-novel item (Superball, a Yuffie weapon that is strong for disc 1 but in no way unique), so it's sort of like who cares, but still, what the fuck were they thinking?

Honestly, I've only ever beaten 7 once. I usually get really bored by the end of disc 1 or early disc 2 and drop it, then a few years later try agian. I don't remember much of the story from the when I beat it decades ago, but I really don't get the praise 7 gets. Even in disc 1 all of the villains aside from Sephiroth are just goofy and the dialogue isn't that good. FF7 is really rough around the edges and not nearly as amazing as people make it out to be.

I'm actually interested in seeing what the remake does to flesh everything out more, but it seems more like vaporware at this point.
