I think a few what we would later call e-celebs started the whole thing and people began squawking it like parrots, especially it then went to those who never played the game.
Gotta admit though that Tatl was better with her more subtle ringing and of course because she had a personality throughout the game whereas Navi was more of a device aside from the starting and end cutscene.

I made Navi into my text notification tone. I got so conditioned into immediately responding to that sound when I was a kid that it carried over into real life and I can't hardly ignore texts even if I want to now.

lol, it wasn't a meme made up by youtubers. How underage are you? Anyone who was old enough to be playing OoT when it came out will remember hating on Navi, or other people hating on her, at least. It was the focus of more than a few Nintendo Power gags. It was annoying because, if you were actually a kid when you played OoT, you probably goofed off a lot. If you play it like an adult and just go from objective to objective as the game directs you, you won't hear much from Navi. If you're the kind of person who takes days to finally get around to progressing with the quest because you want to try and bomb every rock in Gerudo Valley, or see if you actually CAN beat the running man, or test out any of the crazy triforce rumors floating around on the internet, Navi is going to pop up and ruin your day more than once, it's extremely annoying for someone who likes to explore on their own.

That, and Navi was a pretty fun scapegoat for a game that was largely acclaimed as "perfect" back in 1998. Navi was the one thing everyone could crack a smile and bitch about.

Honestly I didn't think Navi was that bad. Eager and overzealous, sure, but I think it was cute and charming. She was like an excited puppy who's just so <3~~~STOKED~~~<3 to finally get a kokiri to guard and to get to go on this big adventure and see all these things beyond the forest. She wanted to help in whatever way she could and was just bursting at the seams with enthusiasm about everything she was seeing and wanted to tell you all about it and make sure you noticed it. I think it was cute af desu.
