Does anyone else remember that time when every developer under the sun was releasing cartoon go-kart games for the PSX? The magazines hailed every one of them as a "Mario Kart 64 beater".

It's like this.

A good reference is something that stands on it's own. A bad reference draws attention to what it's reference and relies on recognition alone.

The Indy mine cart was fun so developers look for a way to incorporate that into their games. The "reference" served as an inspiration but ultimately the game is fun even if you never heard of Indiana Jones.

Conversely bad references stop the pacing dead in it's tracks (I apologize for nothing) to say HEY LOOK AT THAT THING! REMEMBER THAT THING! TO THE KNEE! ALL YOUR BASE! It takes you out of the moment. It's a painful grab for relevancy that adds nothing to the game and you can see how it's annoying.

It's about execution.

This is a great explanation, I feel awful with most references today in modern games. Like in guacamelee, the entire game is full of them, its not an awful game in its own right, but the memes and shit are very forced.

I like it when a reference stands well in its own universe, that doesnt make you immediately aware of it. Like if you had never seen x movie or game theyre referencing, it fits right in regardless with the callback being a little bonus.

The only exception I like is when its the same series doing an awesome callback in a modern game, but even then subtelty can be better sometimes.
