Even if the virus hadn't leaked into the water supply and been carried by rats wouldn't the crows have spread it too? They were eating on Forest who was infected and they could fly wherever they want, so bombing the city wouldn't really stop them. How come the entire country or world didn't get infected from all the crows?

This tbqh. Leon becoming a secret service and doing the rescue was okay as a spin-off, since parasites were kind of already introduced in the originals, like those worm things that exploded out of Nemesis, but then you open up the can of worms about Wesker still being alive and it leaves unanswered questions. RE4 would fit perfect if they removed the Wesker connection and Ada entirely.
