They are roms. The arcade games are re-done, yes, but the genesis games are untouched. The 3D effect is built into the emulator. You can decrypt the 3ds rom and see for yourself.

Money goes both to Nintendo and M2, who did an amazing job on the ports. The 3D is only a bad gimmick if you don't like it. I think it gives the games an amazing new look, and it's become the only way I play some of my old favorites now. Ecco looks weird not in 3D to me at this point.

Well, Bayonetta was a third-party IP. I think the only Sega IP that's Nintendo-exclusive these days is Puyo Puyo, and sometimes Sanic.
