It always bugs me that Nintendo went half-assed with unifying the Japanese names in America. Like why change Toadstool to Peach but not Bowser to King Koopa? It would've made more sense at the time considering all the cartoons and even the movie kept his Japanese name.

Bowser Koopa is, IIRC, his full name in the Anglosphere (and other countries that kept the English name). So he technically is King Koopa, if you use his title instead of his first name.

Yoshi's Safari was the first overseas game to refer to her as Peach, but more people recognized Mario 64. It doesn't matter anyway, because the names were unified, rather than just replaced with the Japanese counterpart like what was done with Eggman.
It's Princess Peach Toadstool, in all versions of Super Mario 64, though no game afterward has used the old name.

Technically they did a similar thing with Eggman, while he's overall referred to as Eggman now, his actual name is "Dr. Ivo Robotnik" in all regions with "Dr. Eggman" just being a common nickname for him in the games. If I remember right Adventure 1&2 showcase this the most.

You are correct. In Adventure 1 (outside of Japan; there, he's just "Eggman"), he calls himself "Dr. Robotnik" (as do Gamma and a few civilians before Tails' final battle), while Sonic and friends call him "Eggman". In Adventure 2 (in all regions), he's exclusively called "Eggman", but he's given relatives (his grandfather Gerald, and his cousin Maria) who bear the Robotnik surname.
