The King of Fighters '99 definitely has my vote for the best looking background on the system, even if it only uses 8 frames.

As for the best looking game overall, I'm not sure. The Last Blade 1/2, Garou and Metal Slug X/3 are definitely up there for me.

Metal Slug 3 is obnoxiously pretty on every level. I don't even know how someone manages to make a game look that good and lively.
Garou is quite pretty too. The backgrounds range from eh to amazing. The spritework is incredibly fluid -- not quite SFIII quality, but pretty much better than any other fighting game.
Art of Fighting 3 has extremely large, fluid sprites. They're animated a little oddly, but it's still extremely impressive.
KOF99's backgrounds are fucking amazing. 2000 has a handful of good ones, too.

That's all the really pretty Neo games I can think of.

KOF 99 and 2000 had kickass backgrounds, so did Garou and Last Blade 2.

97 needs more credit too. The presentation on that is just amazing.

The presentation was really neat and very memorable.
Though, many of the pixel art in the character's endings was really awkward, some was laughable even.
