One of the good things about Super Mario Bros 3 is the fact that it punishes the average gamer for taking the quick way through the game. In the original SMB, a player could use the warp zones to make a speed run. In SMB 3 you can toot your way to the final world easily but for the average gamer, if you don't have several Super Leafs, Tanooki suit and various other power ups you are screwed. Of course for a skilled gamer, this isn't much of an issue but that is a limited demographic.
My main complaint with the game is the fact that the final word is dark, which really ruins the atmosphere.

I recently did a no-powerups run in SMW and SMB3, playing every level at least once and not using warps to skip sections of levels.

Both games were fully beatable without powerups with only very few exceptions. SMW went from piss-easy to easy, while SMB3 went from easy to challenging. The koopa kids are trickier in SMB3 while they took little effort in SMW. I kept fucking up against Ludwig in SMB3, while I killed him on the first try in SMW.

There is a "secret" exit in Forest of Illusion that is required to progress, but you must be Super Mario in order to spin-jump on top of a block and break it to access a pipe. I think there were only two or three moments like this in the whole game. Additionally, you have levels like in special world that will require the use of p-balloons.

In Super Mario Bros 3, there is a level that, aside from using something like a p-wing, requires you to collect starman in order to survive running across a floor of munchers. One of the fortresses requires you to be Super Mario in order to break blocks and access a p-switch.

Super Mario Bros 3 is chock-full of tricky enemies and obstacles that you'd normally be able to tank because power-ups are so plentiful, and Mario reverts to his super form instead of his small form in the localized version. A no-powerups run is significantly less forgiving than playing the localized game, since you can safely take zero hits instead of two.

Looking back, Super Mario World seemed to be much more tame than Super Mario Bros 3. I can't imagine how stupidly easy it would be if it had SMB3's damage system on top of having Yoshi. Nevermind that the cape is so broken that you could effortlessly fly over at least half of the game.

Oh, also Super Mario Bros 3 has quite a few auto-scrolling stages. Yes, quite a few. A minimum of one in every world, but usually far more. This challenge made me come to despise them. Though I did like the one auto-scrolling stage near the end that wasn't slow as fuck.

Based on popularity, I'd say SMB3 takes the gold for "best" platformer, although I personally thought Yoshi's Island was a much stronger game. It just never had the same following as SMB3.

As for best game overall, I want to say Vagrant Story. If we're going non-retro, then Fallout: New Vegas. Of course, not everybody likes RPGs. They don't tend to see nearly the same sales figures as platformers.

Technical limitations. Mario 3 came out at the time that sprite artists had learned that when working with low-res sprites with small color palettes, having solid black outlines was best for giving your graphics readable contours. Even if it meant sacrificing one of the 3 colors you had per palette toward those outlines. Maybe they could have swapped the black with blue and given him blue overalls and outlines like in SMB2USA, but since NES games share palettes a lot, that would have also affected things like Piranha Plants, red Koopas, Super Mushrooms, etc.
