in mario games, eggs are pretty easy to come by

dinosaurs shit them out constantly, you can get them from blocks, they can BE blocks, you can trap an adult living creature in an egg or get one out of an egg... eggs can follow you on a long journey on their own, etc.

you can also run on clouds which you reach by climbing a vine and survive being frozen in solid ice, and so on. and there are witches and wizards around, plus bowser and his henchmen tend to know magic or have magical abilities or relics. so yeah, pretty sure bowser got his kids via magic

The Koopalings are Bowser's children in every game prior to Super Mario Sunshine. After Sunshine, the canon changes, Bowser Jr is Bowser's only kid, but that's irrelevant since that isn't a /vr/ game.
