Uncharted Waters (and its sequel Uncharted Waters - New Horizons) is extremely open ended and non-linear. That might be as close as you're going to get.

There's also a JRPG called Inindo - Way of the Ninja that's pretty open ended and exploration based for a JRPG, though that might not be exactly what you're looking for.

Final Fantasy II is actually quite open world, especially for a JRPG. You have free reign over most of the world map right away, the only thing stopping you from exploring it is the strength of the monsters. But if you want to keep running from battles and hoping, you can go straight to the last town in the game if you want.

It was an amazingly forward thinking game for it's time, with a really interesting leveling system.

And Taiko Risshiden, japanese only though.

Another Japanese only game for the Famicom Disk System is Kieta Princess. It's an adventure game where you have to look for a princess and the five sacred treasures of the crown, you have 30 days where you can move freely through the city and interact with every character, it has day-night cycle and you can take a part-time job to get more money.

It's been said that this game inspired the Doukyuusei series.

Yes it is super easy to break, which is what almost everyone seems to do. And what I did as well the first time I played it. You start playing, realize you can break it, make everyone insanely powerful and then the rest of the game is a pointless chore.

But here's the actual shocking thing about that game. Especially if you play the later ports, GBA or PSP. If you actually play it straight, think of how you'd like to develop your party members and then have them act accordingly in battle, the game is actually very well balanced and a ton of fun. You never have to stop and grind, just keep pushing and your party will gain power accordingly so that it's always a decent challenge but never overwhelming. It's just a shame the attacking glitch is still there because it seems so few people have actually played it properly.

Pirates! on the NES is a fantastic game, it's pretty sandboxy, with the exception of that you have to be a pirate.

You can do a shitton of stuff though, raid villages, become a pirate nhunter, work legally for the crown, go after a wife, hunt treasure fleets, find lost family members and ancient incan treasures and go bar hopping.

Actual dating sims. You have to roam through the city finding girls and going on dates with them. I forgot that the second one had a Super Famicom port. They were eroge originally, but most ports took those scenes out.

2 was the biggest hit in japan so that's the one that I'm really interested in playing the most. There's a FAQ for it that looks like it has pretty much everything that Returns has plus more.
