I like the sub shmup In the Hunt for Saturn, but it's arguably not what you're looking for and it's too loaded with slowdown to be considered a great game.

Aquanox series, I vaguely remember Aquanox 2 having a good story. But I was a kid back.

Submarine TItans was a fun underwater RTS. The only one I know of.
