I remember that the reason was that the games were supposed to carry the eggs from one to another. But, the process was going to be done by taking the game out and inserting the other one in during play. Nintendo didn't like that idea so it was scrapped.

rare was exploiting a design flaw in the rambus architecture where ram memory would stay powered for a few seconds after turning the console off
you were supposed to switch carts in these couple seconds and the next cart would read the leftover memory

thing is that with later N64 models they fixed that fault, now memory gets wiped out almost instantly which ruined the gimmick and the possibility of a cold swap

The GBA had a thing where the hardware was designed to allow you to pull carts with the power on. If the cart is removed it triggers an interrupt that sticks the CPU onto a pre-set code path in RAM to allow your game to set things up for a swap or at least to pause and say "Stick the cart back in dingus." No one used it that I know of and I get the impression they didn't want people to do it anyway.

I don't know why people keep bringing up Ura Zelda as if it's some holy grail. Ocarina spawned two successor projects and both were released.

Ura Zelda became Master Quest since the 64DD blew up in Nintendo's face and they just crapped out what was finished as a collector's item.

Zelda Gaiden was Majora's Mask. That's it. There is no super sekrit mystery N64 Zelda that never saw the light of day and is gathering dust in Miyamoto's tool shed.

Gogo is Emperor Gestahl: Gestahl wants revenge against Kefka for turning on him. Second, Gestahl, although wanting this, knows he can't do it himself, but also knows he can't let out his identity to the heroes if he wants to join them. Third, the fall from the floating continent has messed up his memory of magic spells, as well as his brain in general, so now he can only do stuff that he can observe other people doing, including magic spells. And the reason he can't equip magicite is because the espers still don't trust him. Although the question of how he survived being kicked off the floating continent remains...

In the DS game Retro Game Challenge (which is a localization of the first Game Center CX game), there is a duck NPC in Gaudia Quest that walks around near some graves. It's likely an allusion to the graveyard duck, though I wonder if that duck is also there in the Japanese version. Did the Japanese version of Simon's Quest have "Graveyard Duck" in it?
