The Oracle series of Zelda has some interesting tidbit about their maps:

There's an area in both of them that will be different depending on your animal friend.
If your friend is a flying bear, that area will be filled with large holes.
If your friend is a kangaroo, it will have a lot of cliffs.
If you friend is a dodongo, it will be a lake.

Alse there's Subrosia in Seasons. It's the typical underground lava land, but if you pay attention to some details, it seems that the area is actually upside down, with reversed gravity or something. For example, there's a half buried pirate ship in the overworld, but you can see the other half coming out of the floor in Subrosia...

The snowfield in Little Ninja Brothers is part of the main map, but with a palette swap. Going there normally, through the cave, will flip a switch that changes the palette of the ENTIRE world map to winter upon leaving the cave. Going back the normal way will flip it back to the summer palette.

I realized this when i was mapping the game with a walk through walls code. I ended up on a green snowfield, which looks fucking weird since the ice tiles were effected too. Out of curiosity, i changed it to winter by going through the cave and used my codes to leave the snowfield, and then all of Chinaland was frozen over.

Because of this, i had to make an arbitrary decision on where the border between Chinaland and the snowfield would be.

The reason the ruins of alph is part of violet city is because they were trying to make Johto look more connected than Kanto felt.

Note that there are less gate houses, and some of them can even be bypassed entirely, like National Park's.

They did the same thing to an even greater extent in Ruby and Sapphire, in fact the only gatehouses in Ruby and Sapphire are the ones leading to and from the bike path, and the entrance to the safari zone.

I remember being very disappointed about the scale of the map. Like, you'd start the game exploring this quite large area which is just a small fragment of the entire map, and then finally moving on to new locations, and find that the rest of the game is not to the same scale, and features a lot of land you can't even explore.
