I got megaman 6 on 3ds and it's a pain in the ass. You have to use X and A to jump and shoot, and it's akward for adult hands to use the D pad so you've got to use the circle thing.

This game isn't retro, but I think many people here would get a kick out of Mighty Switch Force. It's a 2D side-scrolling run-and-gun action-puzzle-platformer by Wayforward that is a hell of a lot of fun. I have the Wii U version and I have no idea how it compares to the 3DS aside from graphics and price.
