A lot of that had to with MTV and music videos being popular at the time. There's less emphasis on counter culture music now since the internet kind of threw a monkey wrench at the music industry. Now it's mostly memes and fan made gimmick mixes like "chill study beats" or "drum n bass video game music" mixes that comes close to those old fan made ones.

Why didn't more games feature pop-punk inspired soundtracks? It was a large part of the soundtrack of United States pop culture from the very late 90s to the mid-2000s, but I don't feel like it got much representation in videogames of the era

The target demographic for these games were teenagers who liked Hip, Hop Metal, Sex and Violence, Punk music didn't really fit in talking about "the man" and what not. The Tony Hawk games only had punk in its soundtracks cause it fit in the Skater sub culture, but Nu Metal is what would have sold the most to the demographic of teenagers at the time. I mean Korn and Limp Bizkit were huge at the time, why wouldn't you want to cash in on that?

This is also why something like a new Jet Set Radio doesn't make sense today unless you're cashing in on the latest counter cultural music scene. Something like reviving old Shibuya-kei styled Fatboy Slim Big Beat music is bizarre and only attracts nostalgia ridden Millennials who cant understand why they like some old inline arcade game from late90's/early 2000's.
