I find this topic fascinating. For example, I grew up with the PC version of Harry Potter and the Philosopher's Stone, and I didn't even know the PSX version was completely different and made by another developer.

Powerslave. The DOS version and the version on PS1/Saturn are whole different games. They have the same premise and mostly the same sprites/textures, but different engines, completely different levels, and different game design (DOS is a linear Doom clone, console is like a Metroidvania shooter).

Aladdin.
Even today we still have discussions over which is the better version, SNES or Genesis, we even still have a thread about it up on the catalog, with the SNES version made by Capcom, and the Genesis version made by Virgin, and animated by Disney themselves. We also have an 8-Bit SEGA version that's completely different from Virgin's title, in many ways better than both the SNES or Genesis titles, though I wouldn't go that far.
It's crazy how Aladdin got 3 completely different adaptations... and all of them were great.

It's interesting that SEGA has Sonic 3D Blast, with its 2 main characteristics being pre-rendered graphics and isometric gameplay, and then they made a couple of portable titles, one with the pre-rendered graphics, and another with the isometric gameplay. A shame that both paled in comparison to Sonic 3D Blast though, that one was also flawed, but still holds up and is fun.

I'd say this was horrible marketing on the part of the IP owners. Multiplatform gamers existed back then, so they probably just lost out on sales to people who assumed they were the same game. Giving each version strikingly unique box art plus a unique subtitle would've been a great idea.

Battle For Bikini Bottom was the same: The PC was a minigame collection, GBA was a side-scroller and the consoles were the main game.
In fact, a lot of Nick games were like that. Breakin' Da Rules was also a minigame collection on PC, GBA Lights Camera Pants and Atlantis Squarepantis were side-scrollers with minigames (though the former kept the "different actor" gimmick albeit with only four characters), etc.

All the different pokemon versions during gen 1 was always and interesting and confusing subject to me.

Like Red and Green release in Japan, and then Blue releases in japan with a bunch of changes, and the international Red and Blue released based off Japan's Blue, and then Yellow changed even more shit. If you're ever trying to find obscure information about gen 1 pokemon, all the different versions can make shit really confusing to find what you're looking for.

Spider-Man on PS1 was a fun 3D adventure that had you go from level to level, the GBC version went for a MetroidVania instead. It's not bad, but for some reason the major area, that takes up the most play time, it's an awful sewer area, also jumping feels off and flying enemies are a pain, so the PS1 version is 10x better to play nowadays and even back then, GBC's still decent though.

The Lion King: Simba's Mighty Adventure was a mediocre 3D platformer on PS1, but on GBC its quite the welcome surprise that the developers, Torus Games, avoided reinventing the wheel and just built upon Virgin's 1994 adaptation for home consoles at that time. I'd say that it does quite a good job, besides the OST only having a single track... level design and gameplay are good still.

Spider-Man 1 on GBC really is a mixed bag, there does exist a lot to like in it... but the bad parts in the adventure get so bad that it makes it not all that worth it. Spider-Man 2 on GBC really makes everything a lot more polished and functional, it did everything a sequel should, removed the bad stuff that didn't work and kept the godd things that did. If you're curious, Mysterio's Menace on GBA is a sequel to Spider-Man 2 and even better.
