The 3DS version was a remake of the GBA original.
The 3DS version had all of the sprites redone, so it looks wildly different from the GBA version.

I prefer something more subtle on the color correction, but it's up to personal taste. I wish this would get implemented onto those screen mods for the real gbas

that's my biggest problem with GBA I am sure it was because of the display, but on modern displays it looks pale and shieet

GBA had a set number of colors, but displaying them properly required a balanced white spectrum shining on the screen. Early LED offerings often made the colors look more warm or more cold, but there are dual LED options now which make colors pop the way they should.

If Nintendo thought the GBA colors looked too blown out, they would have applied a color correction filter on the GBA player for Gamecube but they didnt, so raw GBA output you see on an emulator is the intended look for these games.

I used to prefer LCD grid types of shaders for my GBA ROMs, for all handhelds in fact, but recently I just use a CRT shader for everything... it's not an inaccurate use either since the Super Game Boy and Game Boy Player were both a thing at some point, so I'm replicating that experience in a way.

Honestly, never saw a good shader. Usually filters are bad, too. Deus ex 3 had a nice one.
