Some amount of the dungeons will repeat, but a lot of the characters have their own dungeons that aren't a final dungeon or can access other areas in dungeons as well.

So far through Emilia's quest you have been framed for murder of your fiancee who is a cop. Made sure you were put into jail by Ren's friend who is Fuse. Escaped from Despair through the prisons "joke" contest. Joined up with Roufus and the girls since they helped you and are after the Joker which you want to meet up against, possibly even kill. You go off on a bunch of missions in which the Joker is always off obtaining something until he gets the cube. For one of the routes remember how Mondo treated Emilia, you will see him again, and you actually do see what Ren looks like in one of the routes as well. Then the ending confused me slightly and I was leaning on the fact that the Joker is Ren and it happened to be right.

All of the routes are fairly short, which I think is a good thing personally. You may think a lot of places could be irrelevant, but a lot of areas deal with magic quests or someone else's quest line.

Try out some magic quest lines. Did you finish off all of the Rune magic ones? Did you explore some of the other worlds and find other magics you like? There is a powerful magic which has a REALLY good self healing spell which is helpful for final bosses. Also check up on your gear and see if you have accessories that can resist certain boss attacks. How much of Shrike have you explored? The Research Lab is one place that everyone should always visit in every route.
