They weren't common.
They existed, yes. But not typically anything like Chun-Li, a prominent playable character in a fighting game.
JRPG characters are bit different, though. Sure you can give Phantasy Star some credit for a female protagonist but JRPGs are still sort of "anime in a videogame" and you already had female protagonists in anime like Nausicaä.
