Not obscure or unknown but Rocket Knight Adventures is one of the best action games on the system. It has two sequels named "Sparkster" for both SNES and Genesis, although they're both totally different games. The sequels are good, but most people consider the original to be the best.

If you loved Contra III or Castlevania IV on SNES, give a look at Contra Hard Corps. and Castlevania Bloodlines on the Genny. Hard Corps is a great and lets you choose 4 different characters with their own weapon types and has branching paths. Bloodlines does not have the 8-way whipping that CVIV had, but lets you play two characters, some of the coolest Genesis music, and a lot of people consider it more challenging than IV.

Gunstar Heroes has already been mentioned, which if you like Contra again you're bound to love this. If you're going to physical copies of games and are willing to put down the dough, Alien Soldier is arguably the best shooter from that generation, but it never got a US release. You can easily play Mega Drive games on a Genesis though with a Game Genie and the appropriate codes that you can find via google.
