Oh gosh, that is horrible.

The trick to fixing the tiling it is to overlay two or more of the same texture on top of each other and scale subsequent ones by a decently large prime. This way, the waves will have a very low chance of being periodic and will resemble noise.

Non-transparency cannot really be fixed properly in gzdoom as it is. You need to simulate refraction to make it not look like crap, and the renderer would need some serious work to be able to handle multiple passes like that.
