There aren't many; I know the Professor Layton games got Japan-exclusive remakes that added furigana. Look for the versions with フレンドリー版 in the title. All versions of the third game have furigana. I'll warn you that the word puzzles can be frustrating if you're new.
If you're looking for a good retro experience with furigana my honest recommendation would be to play a game like Dr. Mario that has very little text in the game, and get a copy of the Japanese manual and read that as you play. Most old Japanese game manuals have complete furigana. Check it out:
