Agreed. Super Mario Bros, Legend of Zelda and Metroid was Nintendo at its finest.
To answer your question, though, it's very close between both those classic Gameboy Advance games, but I give the slight edge to Metroid Fusion, because of its tight gameplay, exploration and detailed story. Plus the encounters with the SA-X were intense.

You are not the only one who thinks Super Metroid is overrated. Lots of us Metroid fans feel the same way.
Don't get me wrong, it's a fine game, but I don't think it's the 'ultimate' Metroid game, either.
