Technically speaking, S&K is Sonic 3 part 2.
Sonic 3's development was running long and costly, so the decision was made to release the first six zones as a standalone game.
Evidence of this is plainly visible in the level select menu, which lists Flying Battery, Mushroom Valley (Mushroom Hill), and Sandopolis.

There are other non-mainline Sonic games on the Genesis that weren't made by Sonic Team, such as Spinball, 3D Blast, and Dr Robotnik's Mean Bean Machine (just a licensed reskin of Puyo Puyo, from before SEGA's acquisition of Compile).
