Some more that come to mind are Hellbound, which features large and lengthy semi-realistic locales, with the start of each map modeled to match the exit of the one before it, creating this long and adventurous trek.

There's also Nihility : Infinite Teeth, which is one of my favorites. It's an Episode 2 replacement for Doom, basically a single episode demo of a larger planned work. It has no music, but instead makes extensive use out of ambient sound, like buzzing computers, rushing water, etc. It also is decked out in textures and sprites made from Doom's alpha and beta, together with revamped weapons, revamped enemies, and even some new ones, all which make for a lot of interesting variety. It leans very strongly on the original Episode 2's "hellwarped techbase" aesthetic, with dark and sometimes cramped halls and tunnels, old and disused, sometimes twisted and changed by hellish corruption, but often goes further.

Small problem is that there's a door action in one level which doesn't have the intended sector tag attached, which is something that ZDoom ports lets you get away with if they action is right next to the target sector, but which in Vanilla or Boom ports will either cause a crash to desktop, or turn the entire level into a door (ergo breaking it), because every sector has 0 as a default tag. (This is called a "Rogue 0" error)

This is just a tag change, so I just whipped up a fixed version in a few seconds so that it can be played in Crispy Doom and DSDA, etc, so here:

The author seems to have more planned for the future, so they'll probably fix it themselves some day, but that isn't now.

One of the best I've played is Nihility, which is currently a WIP, released as an Episode 2 'shareware demo', subtitled "Infinite Teeth".

It's for Doom 1, and uses a mix of standard classic Doom resources, alpha + beta assets, DeHacked modifications, and a generous application of very suitable ambient sound effects, to make something which manages to feel oldschool (due to the aesthetics), yet also very fresh and new.
It manages to sell Doom a bit more on the horror side than the original could (though it's never pretends it isn't an action game, more just settling for gloom), and though the weapons aren't substantially different, a lot of the monsters are, varying from slight changes, to all new ones, all which are used cleverly to create some good and challenging encounters (along with some pretty mean but interesting traps).
Very exploration oriented too, with lots of cool secret areas to search for.

Supposedly, episodes 3 and 4 are in progress, the author mentioning that he would be mapping while strung out on amphetamines, which if the demo episode is anything to go by (almost feeling like it conveys a slight despair of withdrawal), should provide a slight change of pace.
No music (don't know if there's any plans to change that), so either let the deafening silence and ambient sounds sweep you in and get you entirely in the lonely and melancholic atmosphere, or put on something suitably atmospheric (perhaps the Quake, or Playstation Doom soundtrack).

Smooth Doom if you want (mostly) classic aesthetics but with lots of extra animation frames.

Nihility : Infinite Teeth (ep2 demo), if you want something that uses original Doom, and Doom Alpha and Beta assets, but just Dehacked and stuff, to make for a very old-school feeling, yet also very fresh experience. Might run in Crispy Doom if it supports DeHacked and BEX stuff.

Hideous Destructor if you like methodical, tactical military shooters but with super deadly demons, quasi-realistic wound management, and really mean arch-viles. This one really isn't for everyone, but what it does do, it does very well.

Playstation Doom: Consolation Prize, if you want to play through the Playstation version of the game, but with mods.

Alfonzone is a large set of small episodes for GZDoom, actually using 3D floors and other GZDoom effects as part of the level design.
Mildly mixed bag, the first two levels are pretty weak, but it picks up fast and stays mostly good, only dipping occasionally. Sometimes gets pretty challenging, but usually not annoyingly hard. You start off clean after each episode, and they're only like maybe 6 levels each, so they're very good for some brief occasional play.

There's also Nihility: Infinite Teeth, an episode 2 replacement for I think Boom format.
It's kind of like the 'demo' for a complete episode replacement that's in the works. It's very 'classic styled', using lots of Alpha and Beta resources, with lots and lots of neat DeHacked trickery to create new and challenging monsters. The levels are mildly mean in difficulty (with some pretty neat deathtraps), but very exciting and atmospheric, it does a LOT with rather simple means.
There's no music, so either play in silence, or put on some dark and moody music in the background (the Playstation soundtrack would actually not be bad here), either lends itself strongly to the very bleak atmosphere and feeling of the episode. It uses some basic ambient sound effects, which work very well, however.
It's one of my biggest favorites in the last few years, and I'm really looking forward to the finished product. Apparently the author develops the levels while doing drugs, last I heard he was mapping on amphetamines.
