Proper art direction, attention to detail and carefully crafted environments and assets, with a level of detail that matches with the resolution of the assets.
Castlevania 64 or the 2 Goemon N64 games have "soul" because they were actually crafted with care and a little bit of the people working on the games was passed onto the game.
Mario Tennis 64 is just shovelware that looks like they did the bare minimum they could get away with, with a mix of training to go for realism with the environments, and on the other hand the chibi models probably based on other N64 games Nintendo was working on at the time and slapped into a tennis game at the moment in dev (because that's how it went with most Mario spin offs).

tl;dr, Castlevania 64, Goemon = soul
Mario Tennis 64 = shit
and confusing the two is extremely dangerous because it dilutes the meaning of "soul" and makes it look meaningless to other people. And in the case of OP it probably comes from nostalgia too, who thinks every commercial shovelware slapped together hastily has "soul" just because he happened to be between the age of 10 and 12 when he consumed it.

I genuinely love the N64 games. They're my favourite N64 games alongside Duke Nukem Zero Hour but admitedly I've only beaten 14 N64 games and I never played SM64 for more than 10 mins.
The skill ceiling is a bit low in the first game but LoD sorta fix that with the Hard mode

The N64 games and Aria are better games than SotN overall even if they arguably look worse.
I'd still rather replay Curse of Darkness than SotN too, it's just more interesting to actually play.
I still need to play Lament but it looks really good.

I don't think I'll ever be replaying CotM and HoD but I've already played them to death, or at least 6-8 times each, so at this point I only see the flaws. It took me a while to realize Aria was so the peak of this particular design.

I am not a N64 fanboy. Until just 3 months ago, the only N64 game I had ever beaten was OoT.

but I'm a big CV fan and so I played these two games recently and I absolutely loved them. The only "flaw" is that combat is only good, as in, it's not bad, but it's nothing specular either; but even with "just good" combat the games are a joy to go through, the level design is tons of fun to explore and everything drips of atmosphere and soul

It's a really good game. Gameplay doesn't have the challenge and depth of other classicvania but it makes it up in other ways.
