I'd nominate Evangelion for most visually impressive N64 title.

There are no different endings, but you have to beat the game on hard to play the real final level.

Evangelion 64

Evangelion 64 is worth it if you like the series, otherwise it's a very shallow, weird game.

The good thing is that graphically is pretty impressive for a N64 game, this game was absolutely incredible back in 1999. One of the best looking from the 5th gen, IMO.
However, the gameplay or game design is a bit all over the place and not really solid.
The 1 on 1 combat missions play sort of like the Ultraman games, where you have to charge a special bar to perform different kind of attacks (synch ration in Eva 64's case).
The cool thing is that it has a theatre mode where you can re-watch all the different attack cutscenes as you unlock them. There's a lot of them.
The rest of the game is divided into different kind of missions with different gameplays, for example aiming, or QTEs, etc.
Failing QTEs also trigger different kind cutscenes, so it's worth replaying all missions and try different things to see all the different animations.

Eva 64 is not what I'd call a "good game", but it's not awful either.
The battle missions are kind of similar to the Ultraman game for SNES, except slower and clunkier (which gives it some sort of "realism" I guess, since you're moving a giant robot/thing), you have various commands, and various special attacks you can perform when you throw the enemy away, the outcome of your special attack depends on your synchro ratio (which depends on your performance). It's not that complicated, it can be a bit fun, but ONLY if you like the series, since you can basically fight the angels in the most realistic way possible, it's the only Eva game that lets you do this, because all the other games are date sims, RPGs, or the Smash-clone on PS2 which is interesting, but not realistic at all, it just plays like smash. Eva 64 provides a rather accurate experience of the battles in the series. So, think of it as a way to experience the series interactively, or the closest you will get.
While the controls are weird in most levels, they vary a lot, so it never feels too repetitive.
And the best thing about it are the graphics, it looks stunning for a N64 game, they really got the 3D models right. Once you get the hang of it, it can be fun, I like to smash Eva series in the mission 12.5.

As for games based on anime, I can reccommend Ghost in the Shell for PS1, that game is AWESOME. Even if it wasn't a licensed game, I'd still like it all the same, it's got incredibly good controls and physics, and it's just a lot of fun, great soundtrack too.
Another of my favorites is DBZ Super Butoden 2 on SNES. It's the best of the 2D split-screen DBZ fighting games, great gameplay, pretty fast (you can select a turbo mode), and the soundtrack for this one is also great, one of my favorites. It's even better if you have a friend who knows how to play this.

Evangelion 64 is probably the best one, even if the game is far from being an actually good game, you'll enjoy it if you liked the series.
Girlfriend of Steel is actually pretty good for a visual novel/dating sim, it feels like a filler episode for the series, GoS2, I haven't played but feels extremely amateurish, and more like fanfic.
Evangelions or NGE2 for PS2 and PSP is a RPG with a lot of important and canon information that can't be found anywhere also, also non-canon alternative ending depending on the characters you play and the decisions you make, it's good at least to watch on youtube, there aren't any fantranslation for the game AFAIK, and from what I've seen the combat is boring, not retro though. Another non-retro Eva games are battle orchestra for the PS2 (haven't played but looks like a goofy Smash-clone, physics seem really wacky, it's probably fun to fuck around with at least for a few minutes), and 3nd impact, a rhythm game produced by Suda51 for the PSP and based on Rebuild.
Back to retro, there's the Saturn visual novel/date sims, 2nd Impression. I think they're similar to GoS but probably not as good, or at least, they never got to be as popular as GoS, for some reason the girl in 2nd impression who is actually an angel never got as popular as Kirishima Mana from GoS.
Then there's many Gainax-produced software for PC, like Eva Typing Project or Mahjong games, also the Rei raising project game (princess Maker with rei, not translated), there's also a mahjong game for Gameboy Color I have, but never played yet.

But yeah, Evangelion for N64 is the most "videogame-y" eva game out there.

Never had too much trouble with Ramiel, but I must have tried and failed the spear mission at least a couple dozen times. Maybe it's actually easier with emulation? With the stick it's very very sensitive so you have to aim it in a very delicate way or you end up losing track.

I also had some trouble with Zeruel, but I don't know what you mean the buttons get remapped... but I do remember the reaction time is almost zero, so you have to press the button the same instant it flashes or you're too late. Almost like guessing.

Another trouble I had was the timing for the button mash when you have to break through AT Fields or beat Kaworu, if you press the buttons too rapidly, it won't work, it has to be a specific timing. Once I got the hang of it I could do it always, but at first I couldn't do it at all.

Eva 64 is probably the closets we're going to get to a good Eva game.

It was actually released after The End of Evangelion (otherwise, they wouldn't have come up with the Missions 12 and 13, rigght?), the game was released in 1999 and the movie in 1998.

The difference in the ending is that Shinji does not choke Asuka in the beach, rather they hold hands and Asuka kind of smiles to Shinji, so it's a happy ending, kind of.
