The best option as far as I know now is the AQZ Netplay plugin.
Still not perfect, but better than PJ64k

It really depends on what router you have, your emulator, if you're hosting or net, etc etc.
The most important one is generally Port Forwarding, but how to do it changes from router to router. Just google it and it'll point you in the right direction.
