From sheer personal taste, I'd choose Eevee, Blaster Master, Demon King Ganon, and Ryu Hayabusa.
The two is for the same reason SR managed to pull off getting Bowser and Mewtwo, just pushing the limits of Smash 64. Arguably a transformation character (Eeveelutions) or an extensive function (riding Sophia III or on foot) might be hard to pull off, even on 64DD.

The last two because fuck the whole rush for OoT obscuring out 2D Zelda from Smash for 20+ years and ninjas are really fucking cool. (also Unbreakable Determination in Smash https://youtu.be/0zPX0fhSfXo))
