N64 has some good 2D games like pic related, but its forte was 3D.
If you want the best 2D of 5th gen, you must look into Saturn, check out Princess Crown or Nanatsu Kaze no Shima Monogatari
BOF3 has some really cool setpieces and sprites, although a lot of it is also a weird mish-mash of low poly stuff and lots of brown.

Well, MK Trilogy is just Mortal Kombat, if you don't like its aesthetics and digitalized sprites, then you won't like it, but I remember it looking good.
Yoshi's Story, same thing, you probably don't like its art direction and aesthetics, but the amount of detail these graphics have is kind of impressive, add to that that it's at constant 60fps.

I am, pic related.
Developers just prefered to focus on the 3D capabilities of the N64, since it's what attracted the public at the time, as 2D was seen as "old", but the system was more than capable of good 2D.

There was no problem with 2D on N64, contrary to popular belief.
it's true that it was a system mainly focused on 3D, but so was the PS1 (although with older specs), and still both could do 2D games just fine.

Just look at Bangai-O or Wonder Project J2 on the N64. Pretty neat 2D if you ask me.

It was mostly the lack of FMV support and storage limitations.
