Wily Wars is really weird, it has a better version of Mega Man 1 (I know what I said) but the other two games feel rushed, like Mega Man 3 feels somehow more unfinished than on NES. But then you have Wily Tower, and it's amazing while it lasts. It's beyond me why no one has done an 8-bit Wily Tower yet, seems like such a nobrainer.
In short, to maximize your enjoyment, just get a save file that unlocks Wily Tower.

No, they don't replace the originals and the manual/packaging lets you know this. It is worth trying out for a replay though, or get a save that send you straight to Wily Tower.

The whole plot of The Wily Wars is that Wily's using a time machine and now Mega Man has to relive some past adventures. It's in the Japanese manual too. Now, what other game had time travel in the plot? Mega Man II. That implies it's the same time machine. (Wily Tower, I assume, takes place in the present, except this time Mega Man kept his weapons.)

Technically, both the originals and The Wily Wars is canon. No, sriously, the whole plot is about Dr. Wily making Mega Man relive his earlier adventures with his time machine (presumably the one from MMIIGB). Even the Japanese manual says this. I think Wily Tower is supposed to take place in the present but Mega Man has all his powers after time travel.

I'm shocked no one made an 8-bit Wily Tower yet. After Famicom 7, 8, and now Forte/Bass, it seems like such a no-brainer.

This. Honestly just try both - both versions are sonehow canonical if that matters to you because Dr. Wily is making Mega Man relive past adventures in the storyline or some shit. Personally the originals are overall better individually, but Wily Tower is awesome and worth playing for it alone.
