Pocky and Rocky 1 & 2 for the SNES fall into the free-scrolling category, and are very fun. The original arcade KiKi KaiKai can be fun, but it's very simplistic and 'crude' compared to the revamped SNES games.

It's not "quite" a shmup, but Syvalion (arcade/MAME) by Taito is a fun sort of race-course free-scrolling shmup where you control a mechanical dragon fighting enemies in randomly-generated levels. It's a weird, uneven game, but it has its moments and is definitely fresh.
