You're speaking of the 3rd boss fight in the game (after Ifrit and Elnoyle) against the X-ATM092 "Black Widow" spider robot used by the Galbadian forces invading Dollet. It was part of the SeeD test.
It was an optional boss fight that basically everyone was forced to do; if you were skilled enough, you could run away from it without ever fighting it. If you were EVEN MORE skilled (probably from grinding), you could destroy it before reaching the escape watercraft. If you didn't/couldn't, Quistis would appear on the craft behind a machine gun turrent and blow the fuck out of it as you escaped.
