I don't think anyone ever said anything in MM was "scary", necessarily. More like unsettling or creepy, but not outright scary.

If anything OoT was "scarier", what with the Under the Well segment and how dark and grimy everything was, and how there were redeads and wallmasters everywhere.

I always found the 64 Skulltulas to be comical looking. That big, awkward skeletal jaw hanging down, plus the way they fell down and bounced around looked awkward to me.

The Twilight Princess skulltulas, however, those were pretty unnerving, since unlike the 64 skulltulas they actually resembled real spiders in their design and animation.

I'm not saying it was Quake, but OoT actually had a pretty dirty look to it, particularly in the dungeons. You had places like the Shadow Temple or the Well, which were dark, had weird piles of skulls and decaying matter lying around everywhere, big pillars that had collapsed showing the place was falling apart, and even weird bloodstains in certain places. The Forest Temple was kind of dark and cold looking, the Deku Tree had and vines growing all over the place to show how infested it was, Dodongo's Cavern and the Fire Temple had a sort of rustic aesthetic, and then there was even an organic level with Inside Jabu-Jabu, which was pretty nasty.
