There's a few exceptions, but the majority are just lazy and playing to nostalgia.

I'm a game artist and the majority of the indie developers I've bumped into just build their prototypes with pixel art since it's simple. Once it's playable they always refuse to change the resolution, because they usually hard-code everything in pixel values.
