That's because Chain Chomps and Fire Bars were originally designed for Zelda but ended up appearing in Mario games first, which is why they still make appearances in later games. That said, the Nintendi IP overlaps were there since day 1: Manhandla is a four-headed Piranha Plant; Digdogger is a giant Unira and Rupees were also Ingots in Clu Clu Land; the Book of Magic was the Bible in Devil World; etc.

If you think the shared enemies is wacky the you have to realize that Nintendo, especially in older days, liked to throw in shared elements and cameos in many games. Remember when the Fire from Donkey Kong and Medaman the fried-eggman from Devil World were going to be in The Legend of Zelda? Even the final game has some lingering Nintendo game references like the Bible being from Devil World, Manhandla being a giant Piranha Plant from SMB, Digdogger being a giant Unira from Cluclu Land and the Rupees obviously being the Ingots from the same game.
