Air Zonk isn't obscure by any means, but it's often overlooked because of it's platform. Also has a fantastic soundtrack:

Also, the PC Engine/Turbografx-16 has a TON of obscure shmups, some better than others. >>1048371 is a great example, just like Nexzr, Sinistron/Violent Soldier, Rayxanber II/III, Soldier Blade and Spriggan, amongst others.
