I think by your definition the original pokemon games have a great "Story".
All places, from cities and routes to the dungeons are iconic, well put together and make sense within the world.
No other game has characters people obsess about more than these monsters.
On top of it there's a nice little plot about science and technology with team rocket exploiting nature for profit and delving into genetic engineering.
