Chrono Trigger stands out because it's one of the few with at least a sprinkle of nuance to the story. Mid way through you discover that the big bad you're going on your macguffins to defeat actually only shows up because of your macguffin hunting and messing with history. It's not much, but even those meager scraps of a weighty story made it stand out beyond anything else. Sad really.
