I've found quite a few "bonus discs" in various flea market finds. I bought a copy of Syphon Filter 2 (or maybe 3?) and it had a PS1 memory card in the case. Another time I found a boxed N64 baseball game for cheap and I bought it because I like CIB games. When I get home to test it, the cart is actually Pod Racing with the label removed. Another time, I found a boxed copy of Bio Freaks and I even opened this one up to see it the game was in there, but I just peaked in the side of the box. Turns out that it was a copy of Perfect Dark instead. I ended up buying a loose copy off ebay and gave that copy of PD to a friend since I already had one.

My biggest goof was buying what I thought was copy of PS1 Lunar. There were 5 discs in the case instead of 4. If I would have paid attention, I would have seen that discs 1 and 3 were from Lunar 2. So now I have a loose Lunar 2 disc 1 and 3 along with disc 2, that making of disc, OST, and case for Lunar 1. I guess I was too excited about finding it for $8 to pay close attention.
