By whichever of the two prongs the game in question was designed for.
Nintendo just sort of thought the d pad and the stick would be completely mutually exclusive and there would never be any reason one would design a game that required both, so they designed the controller with the idea of that mutual exclusivity in mind.

Coming off of the N64 where they made accessing the D-Pad mutually exclusive from accessing the analog stick, Nintendo still didn't think there would ever be a reason you'd want to use a d-pad at all in a 3D game.
At this point they thought of the d-pad as purely vestigial and analog sticks were the only thing you'd ever need.

You get the impression that Nintendo still didn't believe that anyone would ever need or want to use both the analog stick and the d pad at the same time, but without making the two as explicitly mutually exclusive as they did on the N64

They didn't really know how people were going to want to interface with analog controls so they assumed that D-Pad based input and Analog Stick based inputs would be completely mutually exclusive, so it's designed to only be held by two of the three prongs with the idea that you just won't have any use for the unused prong.
Of course once people were more used to analog sticks it became apparent that you'd want to be able to easily access both the stick and the d-pad so you can use the d-pad as a secondary set of inputs and click down the stick for yet more input options.

This. It's easy to forget analog input was somewhat new and unproven at the time, and thus Nintendo wasn't entirely sure how people would interface with it.
That's why the stick and the d-pad (and L and Z) are just considered mutually exclusive by design.
Presumably if people just hated analog controls they could just tell people to hold it by the dpad and everyone pretend the analog stick never existed.
