Matrix works like this: Unit has 10 HP and is matrixed by an vessel, but there is a unit attacking it. The first hit is covered by the matrix, the second one doesn't, then the third one is covered again, repeat. Matrix had like 250HP (cannot remember if this was the exact number)
Nuke deal 500 damage or 2/3 total damage, choosing which one would do more damage to the unit. For example, battlecruisers with 500 hp are hit by the first case, but their armor covered them for 3, so they stand with just 3HP. But a EMP'd Nexus (1500 total HP -> 750 building HP) is hitted by 1500*2/3 = 1000, so it's killed. Also it's normal damage, so it isn't reduced by unit size. Burrow units doesn't affect the damage, only thing does are recharging shields, matrix, or moving away from the center in "three damage rings" for 50% and 25% total nuke damage to that unit.

That double damage from those units is wrong as you said it. Zealot, for example, displays 16 damage per hit and +2 upgrade, but is actually 8*2 +1. Also, firebat does 8*2 for small-medium units and 8*3 to big fuckers like ultralisks, but it seems to be a bug due to his hitbox (iirc the unclean one, defiler hero, was bigger than the normal defiler and was hitted by 8*3 also, but is a "medium" unit).
Another quirk in the armor in sc is that when you got the maximum reduction, say 5 armor vs 5 damage from lings, every attack does 0.5 damage (rounding up with every twice attacks)
Again, burrowing units doesn't affect damage received, did you ever played Nexus Destroy Z? 36 lings stacked died in one big (and splash) shot from any unit.

I don't remember than the HK shooted farther than the normal hydra, neither the plus speed from the Mojo, but the other advantages are true. Also, the goliath hero had -1 range in ground attacks.
