So here is one of the GFX files opened in YYCHR. The top half of the file is what is used in SMW, but the bottom half will not be loaded ingame. For this example I had to use 2BPP GB to have it show up properly but you normally want to work in 4BPP SNES/PCE(CG). If you press yes, it will also include the bottom half of the file which makes the filesize bigger than normal. It changes from 2kb to 8kb after doing so, which takes up more space. If you press no it will update the modified sprites in the first half and the GFX file will stay 2kb.

You can also load the palette that is being used in the hack. To do this you have to click on Palette > Open RGB Palette (*.pal)... and then select global.pal.
