Because all the maps (or most of them, excluding Xen) already do line up and you subconsciously realize it while playing.

I don't remember this; it seemed like it was more a matter of the whole facility is built to outdated technology and standards, not that there was anything there before. You also never really go lower, just around- if you link up every map in HL1 end-to-end at the loading points excluding Xen, they make a full path through the facility with almost zero overlap.
